I have wondered that very thing myself. I think he is probably thinking Trainer was more his handler than his partner.. That is the only way I can make sense of it, or else it doesn't make sense. Rae and I have talked about this too.

I started to tweet Dave Kalstein and ask, but I didn't want to be that annoying person who is just like 'why was the transporter room located on the 5 deck in this episode when clearly on the ships specs it is located on the 8th?' I can get behind her being a handler and not a partner. I need to look and see who wrote that one.
