Well unless you are looking to get caught that really is your best bet.
Taking them down one by one may seem slow but...I have heard from some very reliable sources that it is a hell of a lot more rewarding and you aren't as easily put in danger.

Join their enemies, or at least use them. I know some people out for revenge feel it has to be a personal thing, but if you're up against an organization, you've got two options: play nice with someone or fail. Pretty sure you wouldn't like either, but the former's better than the latter. If they don't have enemies, make enemies for them.
Okay, once that's done, find the leaders. Not just the ones with the titles of leader. The ones who're the real leaders, the ones the organization can't do without, sometimes the ones who are just waiting for their superior to be offed to rise to power.
