She had a baby and is in hiding with the baby. They wrote a storyline last season that there was a crime syndicate led by Oliver's half-sister (who isn't Thea and who is now dead) that would be looking for them.

present: emiko is hunting down the queens. oliver and felicity go into hiding. felicity gives birth to mia. a couple months pass and the monitor comes to collect oliver for ~crisis~
2040: after felicity unites her now grown children with one another, the monitor takes her to meet oliver somewhere (a pocket dimension somewhere?)
