Most games are like that in one form or another, honestly. You get new abilities, guns or equipment as the game/story progresses, which makes beating earlier or weaker enemies easier but at the same time, new threats are thrown at you to test those new weapons.
The main problem with making a challenging Superman game and still have it feel like Superman is the same problem, and complaint, writers often have with Superman: he's too powerful. Well, there've been awesome stories with Superman at full power. Usually they're about the complications that can get thrown at Superman until the story is resolved, but not always. However, the same things that translate into a good comics story don't necessarily translate into a good video game. I kinda like your idea that Supes starts off fully powered and then regains his powers as the game progresses. However, if the game were to do that, I'd rather it be like in "Up, Up, And Away," where, after expending so much power at the end of Infinite Crisis, Clark's batteries are dry, and he needs time to recharge. So he has a big brawling battle against someone--Darkseid? The Millennium Giants? General Zod?--and exhausts himself. He may have his Golden Age powers--faster than a speeding bullet, more powerful than a locomotive, able to leap tall buildings in

I like the idea of a New Game Plus idea, too. I kinda liked that about Prototype, as well. :) But the reason for the solar emitters/satellites blocking the sun, etc, is to give a reason for Supes to fight all these different bad guys.
Thing is, I liked the theory behind the city health meter, but I don't think it worked so well in execution (not allowing the player to just roam/explore the city). Plus, the threats grow higher and higher as you gain your abiliites/strength back. There ARE villains out there powerful enough to take the big man out (Parasite, Metallo, Darkseid obviously; love the idea of the Millenium Giants, maybe for a sequel). Maybe as the game progresses, Luthor grows more and more desperate and starts putting Kryptonite-lined bullets on the market.
Maybe, as a final bonus for saving X number of citizens, you have the option to turn off the randomizer on those? For when you want to just explore the city?
Yeah, that's the thing, you could take him to the point where Superman is completely impervious but still have his strong villains and kryptonite be able to hurt him.
As I said to Aaron above, the reason for taking away his powers is for three reasons:
1) To reward the player for playing through the storymode. By the end of the game, they'd be near unstoppable, save for the final bosses and such.
2) It takes him down to Golden Age levels, which I thought was a nice touch.
3) It allows a large range of villains, both big and small (including making Toyman and Prankster legit threats to the player).
And as Aaron suggested above, there would be the New Game Plus where you can replay the game with all your powers back in full (again, similar to Prototype and a few other games).
The idea that you propose with having several incidents at the same time is the same idea I've got for various incidents around the city. Robberies, cats in trees, villains, giant "monsters", etc. Especially during giant monsters where they're causing huge amounts of public disasters and lots of people needing saving.
Only way I'd find such a thing acceptable is if it was used as a tutorial, where you were playing as a young Clark who discovers his powers one by one. "Today I learned how to fly!" followed by a flying lesson, then fast forward to several months later and it's "today I learned how to freeze shit by breathing on it!" followed by instructions for that, etc etc. By the end of the tutorial it's the present day and you have complete control over your abilities.
And, of course, his trainers are the Legion of Super-Heroes!
