Excellent summary, for the most part. But there is one area in which I could not disagree with you more:
What won me over to Lana and Lex as a couple is Lex's honesty with her. He does keep secrets, but whenever Lana catches him, he respects her enough to tell her everything.
Aren't you forgetting the episode before this one? Remember the farmer dude who ends up in area 33.1? Lana asks Lex if he knows anything about this whole business; Lex denies it. Then, at the very end, we see him walking out of a prison, with a door marked 33.1. Hm, lying to your fiance about a secret prison of superhumans, kept to develop your own personal army, versus keeping your superpowers secret to protect the one you love... I'm gonna have to give Clark the point on this one.

Er, um, yeah, I guess I did forget that. He really needs to level with Lana about it. So I guess Lex really isn't the paragon I thought he was. ;-) Was that the episode where Lana gave her "If you are using less than legal methods to take on the meteor freaks and prepare the Earth for upcoming alien invasions, I'm with you all the way" speech?

But other than that, how is what he is doing any different than what Olliver is doing? Lex, because of personal suffering and tragedy, is using his considerable financial and personal resources as well as illegal methods that some (such as myself) would find abhorrent in order to combat those he considers evil. I don't remember if that was in that episode or not.
how is what he is doing any different than what Olliver is doing?
Lex is imprisoning, torturing and killing people. Olliver is stealing stuff from rich bastards and giving it to museums. Now, I'm as morally relativistic as the next good liberal, but I'd still have to say Lex is committing the greater crime there.
Sorry, I still think Clark is protecting only himself.Perhaps that's partly true, but we've seen that he really wants to tell Lana. Remember the time-travel episode where he did, back when they were still dating? He tells her everything, takes her to the Fortress of Solitude, the works. She's working with Lex on the alien spaceship at the time. The next time she goes to see him, Lex immediately figures out she's hiding something, because she can't keep a secret.

So is Olliver. The character was introduced when Lex was kidnapped and tortured to reveal his superpowers, and what finally got Lex to talk was a gun pointed to Lana's head. It was revealed at the end that Olliver was behind the whole thing
