I don't know where you plan to stay or what you are into trying when you travel (or how much time you'll really have to explore) but I love going to the Met. It's huge and can't be conquered in one trip, but just seeing some of it still worth it. I also enjoy the MoMa. The Guggenheim is very hit or miss depending on the exhibit they have at the time so if that is something you are considering, I would look up what attractions they would have before paying to enter.
You'll be there in a nice weather so seeing a bit of Central Park will be nice. One part of Central Park is Strawberry Fields. Strawberry Fields is very small and quiet so it isn't really worth going far out of your way to see, but if you have time and happen to be near by, it is something that is nice to know about.
Since you asked about bookstores, my two recommendations would be The Strand and Housing Works. The Strand has a ridiculous 18 miles of books and is sort of a NY literary institution, it has been around

And see Manhattan at night from Brooklyn Heights Promenade. Much nicer then the mad crowds of Times Square.
