Cleaning wall/floors that smell/stained with human waste

i'm thinking vinegar and water. Or make a paste with some baking soda and dr bonners soap for super scrubby action.

I would go with baking soda sprinkled on floors first, sweep/vacuum then a good strong hot water and vinegar rinse(perhap with thyme or rosemary, something that works on bacteria but will leave a fresh scent once it dries). Main thing first is to dry it all out, then clean, and hopefully this time of year you can leave more windows open to air things out.

I would soak the whole dang place in Nature's Miracle or the Unique stuff with the bacteria that devours everything.

If there's carpet, it's not very natural but go to King Sooper and get a rugdoctor?

This is dealing with the smell and the laminate flooring. For smell, first - 20 Mule or something? Borax? Sorry - i have a migraine - but, yes. Anything with a baking soda base. And white vinegar works wonders on getting things smelling beautiful!

Your laminate flooring may be a lost cause - but if you don't mind having an "ugly" floor, you can take it up and use just the concrete underneath until you're ready to replace it! I love a gorgeous concrete floor for many reasons - the primary one being my allergies.

Again, sorry, my migraine is making it hard for me to think, but do consider pulling up the laminate if the smell doesn't leave.

On the mold and mildew, I do not know.

I know they aren't that natural, but seriously nothing else will get rid of it, and both of those things are pretty dangerous to be around.

Vinegar kills both molds and mildew. The only real difference is that once vinegar dries up it becomes ineffective while bleach lingers. That's what I don't like about bleach and what I love about vinegar. I say vinegar all the way.
