Huh. Master or Romana didn't occur to me. But "Silent want to become the new Time Lords" is my bet. They don't invent, they copy. They are trying to build a TARDIS. They are breeding their own Time Kid. They didn't just kill the Doctor when they could. They tried to blow up the TARDIS to power their own time travel. (Or rather, what they tried to do resulted in the explosion, which was an accident.)
i didn't catch the line that doctor uttered when stepping out of the Tardis into the Silence's lair... something something "old model?" somethingsomething find out...?
The hand grew into a half-human version of the Doctor. Alt!Doctor and Rose are now living on Alt!Earth, after the failure of the Dalek's plan to destroy the multiverse.

Yeah, the hand is accounted for. You're totally right about the time lord body, though. I forgot that.
And you're not already forgetting Jenny, the Doctor's Daughter, are you? Jenny who sort of regenerated? Jenny who was killed off by the writer in that episode, only for Moffat to say "I'm taking over later, could you have her recover at the end and escape, thanks? I have a use for her."
As for Time Babies, we know nothing. Never discussed in the original show and the spin off media if anything insisted that Time Lords don't get pregnant, they are woven by looms.
*blinks* Wow I don't know why it never occurred to me that she might be the Master, somehow collaborating with the Silence. Or the Silence breeding new Time Lords Either way, that would definitely explain her being able to regenerate and her ability to get out of the suit.
Since I never really watched the older versions of the Doctor (sometimes the Tom Baker episodes on PBS as a kid), I've only read about Romana. But that would be really freaky.

Amy has a picnic with the doctor. She watches the Doctor (seemingly) die. It is only after that where she thinks she's pregnant.
We've gotten some indication that the little girl is Amy's daughter. The little girl also apparently took the Doctor's ability to regenerate.
Could the little girl somehow be the Doctor? And maybe the Doctor we met that's from the future isn't EXACTLY the Doctor, but is more like the alt-Earth Doctor?
