Of the long forms, I would have voted for Heroes, if only because it was the only nominee that approached "science fiction" and was not blatant fantasy. The Hugos are supposed to be for science fiction after all, and while one might quibble over whether Dr. Who is really science fiction (or even whether Star Wars is for that matter grin ), there's no way Stardust (or Harry Potter or Enchanted can be considered SF.
I agree Stardust is definitely the best of those films, though I have to admit a soft-spot for actually seeing armoured polar bears, and thought the casting of several of the characters in Golden Compass was perfect.
You're right about SF movies tending to horror (or apocalypse), of the few SF movies I remember seeing over the last year, one was Resident Evil : ( ... )

Your comment about the live action Anime makes me wonder why they don't include Anime, and if they do would it have to have been translated or something.
Darker than Black was a sensational sci-fi Anime, blending elements of dimension rifts with pseudo-science and superpowers.
Doctor Who is definitely science fiction. Star Wars on the other hand is only Science Fiction by the very broadest of meanings. i.e. it is set in space there it is science fiction. To me that is kind of like saying that Romeo and Juliet set in space is science fiction. Star Wars is much more Cliffhanger meets Fantasy.
