Dude I sat in my house after watching it with no one to talk to about why I felt like I died. My friend was with me and she's just getting into Doctor Who so she really didn't get it but even she kept asking me if I was ok. I WAS FAR FROM OK!
I mean, I got why he left them. I got why he left her. But I'm going to miss them! I don't think this is permanent, not with River running around being all River-y, but I think it's going to be more like when Martha just passed through a few times. I think the Doctor was right when he said that Amy was afraid of going in the house, of seeing what a life settled down with Rory would be like. I also LOVED that the episode was called The God Complex because, lets face it, the Doctor has one. I think he has loved shining as Amy's 'god' and it took the events in the prison to make him realize that her absolute faith in him is going to eventually be the end of her. She followed him into every situation with absolute trust even when he didn't trust himself

That he left her! I know why and I agree with it but he still left! I think it's the first time (since I started watching) that he made the choice of leaving his companion. Rose and Donna- ripped away. Martha (I didn't like her until she wasn't a companion, her fawning made me gag) just left, but for Amy he knew he would eventual destroy her so he made the choice for her. I wasn't an Amy fan at first but it didn't take long for me to adore her completely.
I could go on but I just made a really big comment to wicked_g right above :D
I was very upset too. I've adored Amy Pond from the get-go. Rory had to grow on me, but I adore him some kind of stupid.
I think the Doctor felt he could leave Amy because she does have Rory, some who will love and support her in a way none of his other companions ever had. He knows that nothing will ever come between Amy and Rory and they are stronger together because of their adventures with him.
I think this Doctor is more a realist then his previous incarnations. He knows the score. He knows what becomes of his companions and Amy has loved him and depended upon for over half her life. It was time for her to live her life for herself.
