I have to admit that this story was a happy accident, including the name thing. I didn't work through all the Doctor's motivations entirely. I just aimed to explore his uncertainty about the transition and the sudden life-changing choice he just made. But in retrospect, I think his sadness about his name is twofold. First, he's not sure where he stands with Rose and more to the point whether she would want the commitment/intensity/etc. that telling her his name would imply. Second, I think he mourns the fact that telling her would not, in itself, convey the same depth of connection that it would have if he was still fully Time Lord (insert speculation about the psychic/timey-wimey aspects of Time Lord relationships here). Perhaps he even mourns the fact that half of him, a part of himself that he has lost, will never tell her.
On the other hand, it may be taken to imply a dawning--or lurking--sense of mortality. *insert vague future story hint here*
In my heart, Jackie Tyler will always be a badass. :)
