I think they would remain but their role would change, agents would probably have to be toned down.

I suspect they might find it harder to get funding (who funds U.N.C.L.E.? The UN?) and gradually wind down.

Or, as other posters have suggested, they might find another opponent as organisations tend to persist even when their original purpose is over. Actually... that could be quite a quite frightening. Here we have this big, well-resourced covert organisation, whose main purpose is surviving. Who's to say that it might not become an even bigger threat than THRUSH if THRUSH were out of the way?

All the while telling themselves they were still a force for good.

That's the question that is never answered. We know that they had various companies, but I couldn't see how those were enough to keep them afloat. Towards the end of the series, though, there seemed to be an influx of money back into the organization. One has to wonder...

I think they would remain. International evil never sleeps. THRUSH was only one of many such groups.

This was my thought as well. THRUSH wasn't the only villain they were messing with, at least not in the first season.
