I'll have to go with Magneto...he works as the perfect counterpart to Professor X. Without having Magneto, a large majority of the X-Men stories would not even exist. The good guys need to have the classic bad guy to oppose them. That is exactly what Magneto does...he plays the part perfectly by leading the various other evil characters.
A close second was Sinister Minister...just because his name rhymes.

I'm gonna have to go with Mr. Freeze. I mean who doesn't like a super villain who is ultimately a human popsicle? He has an ice gun, and wants to take over Gotham City by using the cold and ice. Everyone hates the cold. I don't see a villain taking over the world using 80 degree weather and stealing the world supply of sunscreen. Although, maybe someone should try that... Plus having Arnold Schwarzenegger play him in the movie gives him extra bonus points in my book!!
