Ok. Doctor Who: The Way of Things is possibly the best-written DW story I've read. It's very long and has a sequel. Her summary is: "A post-Doomsday story, set in the Alt!Verse. It's been over three years since Rose and the Doctor said goodbye. What happens when she not only meets his doppleganger, but has to work with him?"
The places you walked This one falls into the silly category. Alien chemical + Doctor wandering the streets of London = silliness and worried Rose.
Seed Pearls definitely has angst. Summary: "When all Rose's memories of the Doctor are stripped away from her, she knows something is terribly wrong--but occasionally, just occasionally, the universe gives back as much as it takes away."
I don't know if you mind WIPs, but these are good ones: The Slow Path Home Nothing to do with The Girl in the Fireplace, despite the title. The Doctor is seriously injured and somewhat suicidal. The TARDIS lands him in a random person's home. The slow path is his recovery, physically and mentally-- hurt/comfort.
Aurora, dancing, by Aerotica on Teaspoon is interesting. It is a ot3 series, and is very explicit in many places. There is a wedding at the end, but that is confined to the end of the last story, and she has some unusual ideas about the Doctor's biology. Her other stories are shorter, but well worth checking out. Jessa'l rynn is a good author with some long stories.
I'm only familiar with the X-Files fandom out of those options. Unfortunately I'm short on time so I'll just start you off with this link and if it helps I'll see what else I can do.
I don't know if you're familiar with this X-Files fanfiction archive but it has many good authors on it. It is an old site that is no longer updated but most of the links should be good. Everything there is adult and most of it was screened for quality. I'd go straight to the "Fanfic Picks" link.
