I don't use a spreadsheet, mostly because I don't remember to update it all the time. But when I save a fic I add a suffix/s to the file name.
examples: Unbreakable Bonds by SGAFan-sga_gen Damned If You Do by pir8fancier-sga_slsh
SGA is of course Stargate Atlantis (or sg1) gen is for a gen fic slsh indicates a slash fic If it's a crossover I also include a code for the other fandom (TW = Torchwood) in the file name. Then I just do a file search.
I don't have codes for particular pairing or to single out a favortite but you easily could.
maybe 'mcs' or 'mcshp' for McShep maybe 'FAV' for favorite fics
Or anything that makes sense or that you will easily remember. The key is to keep it consistant and use the same method/format everytime.
