Several stories by the awesome J.Brooks fit the bill. Although it's never the focus of the story, they tend to get some bonding time in. Particularly check out Tea and Sympathy, Inkslingers, Montezuma's Revenge, and, if you don't mind Little!Ezra, Fellow Travelers and its sequel Encumbered. Mitzi's incredible series includes some good scenes with Nathan and Ezra, especially Crossroads. Boys Will Be Boys by Debra M. is another good one. And Silent Gifts by Katie is great, too.
