There's a gnome-pilot applet which you can add to the panel, which I've used to synchronise with Evolution (which, incidentally, rocks---it's got that Netscape Mail feel I love, with none of Thunderbird's chronic bugs). IIRC, while poking with such, I found /some/ way of feeding it PRC files, but didn't have one to actually install at the time. Try its context menu.
Word of warning: the daemon behind it is more than a bit rubbish. If it locks up, the applet will to---a little ps wwuU (I've forgotten the exact binary name, but it's something obvious) and killall -9 should unjam the former, and the latter if needed. Gnome's sensible enough to detect a panel applet going 'splode and handle it without 'sploding itself.
It might be gpilot-install-file, followed by a hotsync with gpilotd (which I assume you're already using if you're doing stuff other than installing PRCs from Linux). Might. Read manpage, proceed at own risk, etc.
