Most big books stores have an international section somewhere on an upper floor that will have bestsellers and sometimes more stuff, and English-language manga, and such. That bookstore you mentioned in Akiba probably had a section somewhere. There are also several in Shibuya.

The best place to go, though, is Good Day Books at Ebisu station, which is on the Hibiya line or the JR Yamanote line, near Shibuya. A good selection of cheap used English-language books, including a sizable genre selection, and you can trade in your books when you're done with them for store credit to buy more books with. I went there constantly when I was in Japan. Directions on the website.
