I never thought too much about it myself, but I always assumed it was because Pegasus is an American. Even Shadi called it Millennium Eye when he showed it to him, despite talking about "Sennen" Items earlier.
Though, Pegasus also refers to Yugi's Puzzle as "Millennium Puzzle", such as in Episode 28. However, in Episode 40, he refers to it as Sennen Puzzle. This could be just the writing being wonky or Pegasus' Engrish English slipping/not slipping, because Pegasus has a history of switching between "Me" and "Watashi" when referring to himself, especially post-Duelist Kingdom. (I think he used only "Watashi" during Duelist Kingdom.) Pyramid of Light is a main offender for this, where he keeps switching between "Me" and "Watashi" for no reason.
I'm not sure about the manga, but I know the Eye is also referred to as "Millennium Eye". But to note, in the title of Chapter 132, "The Millennium Eye of Sorrow", the "Millennium Eye" part is written in kanjis (千年眼 sennen me) with "Millennium Eye" written above it in katakana. Similarly to

Yeah, I figured it was because he was American. Speaking of which, I just about choked with laughter when Pegasus was all "Hallo, nice to meeetchyou, Yugi-boy." LOL. I love him.
