I was bothered that the plot bunnies made Wilf do something stupid so the Doctor would have to heroically sacrifice himself to save him. I assumed when Wilf entered the room, he was going to threaten to detonate the bomb if the TLotA (Time Lords of the Apocolypse(tm)) got through. Instead, it was obviously just done in order to force the resolution. Other than that, he had no reason to go in there at all.
Something that bothered me is how upset Who was with Ten, Jr. (the New Who grown from the hand saved by Cap'n Jack by Donna when she was being killed by the Daleks and instead retained a portion of the Doctor's brain by... oh, good lord. It really IS a soap opera!)(but I digress) after he killed all the Daleks. The Daleks, who were trying - and would continue to try to - destroy the entire universe and everyone who was one of them, and were an artificially created race, anyway. He exiled him with Rose, saying "he had to be watched at all times"

Actually, they won't have to actually retcon it if they don't want to. A big thing with the Master back in the day was that he had used up all his regenerations and was trying to weasel his way into surviving anyway - but the Time Lords apparently "brought him back" in some unspecified way, complete with at least two more regenerations. If, in the fullness of time, the actor playing Thirteen quits and the ratings are still strong, it wouldn't be that much of a stretch to have some the plot-device-of-the-week bestow twelve more regenerations on the Doctor.
It's a bit of a shame, since it'll sort of cheapen the mythology. But need's must. ;)
I dunno. Martha and Mickey sort of makes sense. When you've traveled with the Doctor, the only people who can really relate to you is someone else who's also traveled with him.
As for the woman. My money is on either the White or Black Gaurdian. It explains her appearing and dissappearing act.
Y'know what would've been great? Eleven, with Wilf and the Cactii as his companions. They were all pretty awesome, in their own ways. And it'd be nice to have a non-human companion, for a change.
I tell you what really piqued my curiosity, though, was the Doctor's account of the end of the Time War, and the horrors it contained. I am intensely curious about the Skaro Degradations, the Hordes of Travesty, the Could've Been King and his Army of Meanwhiles and Neverweres and the Nightmare Child. I suppose I'll just add those to the list; the Master fleeing before the Dalek Emperor who took the Cruciform, the Doctor's possession of 'the moment' and the fall of Arcadia. Curse the Time War, and its shroud of mystery and legend!
I am not happy that Martha and he got married. Though someone suggested that her previous fiancee was killed in the Dalek attacks. If so, that makes it better.According to Davies, he and Martha simply grew apart; the implication was that travelling with the Doctor makes you, on a rather fundamental level,
