Vorenus/Mark Antony. I almost put this in the crack category, as it's based almost entirely on the astonishingly sexualized scene of Antony's suicide.
What about the "you don't belong to Dis, you belong to me" scene early in s2 where Antony gets Vorenus out of bed and into living again after Erastes Fulmens' death? (Which in retrospect was the mirror scene of Antony's suicide, especially as he tells Vorenus in the later not to get himself killed as well.) Extremely sexualized. Emotionally, there is also the "you have a sickness, and I have the same" statement from Vorenus in late s2? The getting drunk together reminiscing about Gaul in the last episode

If I judged the characters in Rome by modern standards, I'd have to hate them all--for one thing, they're all slaveowners.
In an early episode, we see (literally see) Antony rape a young woman who'd been working in the fields. She may have been a slave or a peasant, it's not clear, but she wasn't his slave and by the standards of his own culture Antony had no right to force her to have sex. He's a rapist even within his own culture's definition.
Pullo did a lot of incredibly shitty things, but in the end he's still, to my mind anyway, a substantially better person than Antony.
As for the details you mention, I'm afraid it's been a long time since I've seen Rome and I've forgotten a lot.
How about Vetinari/Leonardof Quirm? Oh, and also, re: V/V, your comment - I could easily see them making each other quite unhappy - made me wonder if perhaps THAT was why I liked them. *clearly has no morals and enjoys making people miserable*
Agree with selenak about moments of closeness between Vorenus and Antony, but (apart from the drunken scene in the last episode) it's all about Antony's power over Vorenus - this is why A. takes it pretty badly when V. tells him he's getting out of the Legions, and later accepts his request to rejoin superciliously (and offers a lower bonus). Any sex between V. and A. would have to have very strong elements of d/s.
Agree that Pullo may have raped enemy women (V to P in the second episode: "Have you ever coupled with someone who wasn't either paid or crying?"), but imo P would not have enjoyed the power aspect as much as Antony.
V/ Jack Harkness? I think that V. would have first killed Jack, then after Jack's resurrection would have conquered his terror and questioned Jack about Dis.
Lewis/Morse? I wrote 2-3 stories a LONG time ago, based on differences in age, education and outlook on the world, but now I can no longer "see" Young, Enthusiastic Lewis. Pity.
I almost decided not to do the meme for Vorenus, because it's been years since I've seen the show and I was never all that active in the fandom--there's a ton of stuff I don't remember.
There are actual people who actually ship Vetinari/Grace Speaker?? WHY??? We don't even get a physical description of her in the books (still, in my mind she's a tiny old lady with a mass of white hair, a face like a prune and a load of cats around in her back yard). It appears every person Vetinari shows any kind of intellectual interest in is a potential love interest, too. Anyway, the idea behind keeping an eye on her is to make sure she gets bunged up in a scorpion pit in time. Or maybe he'll have a chat with her about angels.
I'm totally with you when it comes to Vimes and Vetinari. There's a tension, but it wouldn't really work in the long run.
With Margolotta, too, I share your opinion. It worked when he was younger and she could still hold his interest. The geographical distance is a good thing now that they've both changed.
As for crackships... how about Vetinari/Reacher Gilt? XD And I'd ship Moist/Anyone Who Is't Spike XD

Enemy pairings aren't my thing unless there's history from before they were enemies--a kind of yearning for old closeness. So I ship Giles/Ethan (Buffyverse), Doctor/Master (Doctor Who), and Xavier/Magneto (X-Men), but I can't ship enemies who really feel like enemies, such as Harry/Draco or Vetinari/Gilt.
I'd ship Moist/Anyone Who Is't Spike
Awwww. I adore Spike. Weirdly, because I'm normally all about the boyslash, in Discworld there are actually some het pairings that work for me, and Moist/Spike is one of them. Not that I wouldn't read Moist/Vetinari . . .
I think Gilt/Vetinari would only work if Vetinari knows Gilt fancies him a little and uses this to gain information from him. XD
I love Slick/Spike. They're my absolute favourite canon pairing. It just so happens it can be cracktastic fun to pair Moist off with someone else. Preferrably Drumknott, with pencilstealing as a catalyst.
