Do you think that people wouldn't be so quick to judge Xion and call her a "Sue" if she was a boy? (Of course in that case it'd be "Stu", but whatever)
I'd guess that a young, pretty boy would still get called a Sue, but if the 14th member was built along the lines of, say, Lexaeus or Vexen, there'd be a pretty different reaction.
As mentioned in other comments, probably some complaints about the addition of Yet More Males to Org.13 with no balancing gals. Probably some eyerolling about potential retconning. Some unthinking comments about his intelligence similar to what Lexaeus gets despite being a scientist.
Mostly, though, I just think there wouldn't be as much attention being paid to the 14th member. More disinterest. Focus getting shifted to Birth by Sleep characters instead. As is, with Xion acting as a distraction, Aqua's getting called a Mary Sue much less than I fear, despite the blue hair and keyblade and more complicated outfit.
There wouldn't be as many people saying it, but yes. The issue is the retcon insertion into the Org and then the keyblade. Doesn't matter what gender they are or what they look like, it's those two things that set off the alarms.
I'm sure some of the more obnoxious people who are only in it for the pretty mens would be objecting to her less noisily, but - although we won't know for sure until the game's actually out - Xion has plenty of characteristics that make suspicions of Sue/Stu/wevs-ism perfectly valid regardless of gender.
To be honest, I think that, if Xion were a guy, a lot of the people who are defending her as things stand now would be frowning at the idea of more Organization-cloaked pretty-boys and already complaining about the inevitable onslaught of yaoi fangirls shipping him with Roxas/Axel/everyone else.
The reason people are crying 'Sue' is more because of how she's marketed actually. That and how she's being written that is giving her that title
