you need to create a new document, go to the old document and copy all of the document (Ctrl-A then Ctrl-C), then paste the info from the old document into a new document.
What has happened is that the document itself (ie. the bag that contains all the parts of your thesis) has been scrozzeled so it can no longer save references and many other things. Once this happens, the document tends to quickly deteriorate and it will no longer keep any formatting and it will start to loose text, too!
