I think they might have thought they pushed it far enough...if they added a Henry/Kate scene, then they would have had to add a bunch of other Kate apologizes scenes or risk making it look like they were suddenly really pushing Henry and Kate. So the easiest thing to do was the Kate & Magnus scene.
That's my logic XD
