Nice! I especially like Funny, Holidays, AC3 and ALT6. And I agree with your sentiment about Secret. At least he came close to explaining it in "42." I have a feeling he would have told Donna about it if he'd needed to.

I'd like to think that if Eccelston had done a second series, that perhaps the regeneration issue would have been brought up. Alas, we'll never know. Hopefully Ten would have told Donna at some point. But that's just typical Doctor, leaving out important things (like the fact he can change his face) until they actually happen.

*and head!canon is that Ten told Martha more throughly about regeneration after what happened in "42." I don't think Martha's the type of person to let something like that go.
