I reckon the Master/Mistress thought the Dr or Clara would shoot her so they set the x number blast to be a transporter blast rather than a death ray. A lame excuse but I can see it being used!!
And just the way her/his mind works too! Seriously, though, having thought about it in the cold light of day, it seems like a strange thing for the Doctor to do immediately after his little epiphany regarding his own character only a couple of minutes earlier. I think he was likely stalling for time and trying to think of something when CyberBrig intervened (or when the Doctor himself decided to teleport her away instead of shooting her). Either way, s/he will be back in due course, I'm sure.
I think the Doctor did plan to shoot her, for two reasons; 1. He was convinced Clara would do it if he didn't, and he wanted to protect her from having to kill someone, and 2. Converting all of the dead to Cybermen is arguably the most heinous thing the Master has ever done. (I know, them's fightin' words!) Perhaps the Doctor finally realized there is no rehabilitating him/her.
As was repeatedly made clear in the Classic era, as well as the New era, the Master is never really gone. Moffat points out in the Extra that in the Ainley era he died all the time and they never really explained how he came back, other than for him to say "I escaped!"
cyberBrig did the shooting. Whether it will stick or not remains to be seen.
(also, I think that CyberBrig is one of the most hillarious/awesome portmanteaus ever and am very happy this is a thing that happened. And that the Doctor saluted him.)
And the Doctor subtly revises his opinion of soldiers (with the help of the only one he's ever halfway respected), and again nice that this was shown in the normal course of the story rather than having the Doctor say "you know, I might be wrong about soldiers..." or anything clunky like that.

By the way, what do you think on the topic of Clara being pregnant? I read something that mentioned that one of the post-it notes she had hanging up during her phone call with Danny said "Three months". I didn't see that one, but it would explain Orson Pink. Do you think that's what she planned to tell the Doctor at the end as her reason for not traveling anymore, until he jumped to the conclusion that Danny came back?
That's a really interesting question, and it would be one explanation for the ending. I did see the "three months" note, but I thought it meant she had been travelling with the Doctor/lying to Danny for three months, because I am dense. :) And really, it's just about the only explanation for Orson Pink (who I assume was Danny's direct descendant just because he looked like him as opposed to some strangely identical distant relation), unless Danny had some other children knocking around the place that he never told Clara about.
