It turns out the rooms upstairs at Milliways aren't all bedrooms. Some of them are little parlors, just perfect for private conversation. This is where Missouri brings John while the boys eat their nachos.

They sit down in two arm chairs, each with a beer bottle in hand.

"I have my reasons," and that's all he's saying about it. She knows him, and she knows other things, and if she doesn't know his reasons then she's not finding them out from him. Best she doesn't, then, because what she doesn't know, hopefully no one will kill her for.

She gets it. They talk in this kind of code quite a bit.
