Seriously, that bothered me as well. I'd forgotten about it until now, but at the time I handwaved it in my head: the TARDIS actually only spent between four and ten seconds there; it just looked longer for dramatic purposes. But I have no idea if that was supposed to be the case. It seems an awfully big plot hole to not have some explanation.
Here's a thought, from a comment in the "squee post":
I think it's important that the Tardis did not get home again on it's own steam. It got back through the rift opened by the empath, which presumably means that it didn't have enough power to do it by itself.
That explanation I can deal with, seeing as I also thought it was quite cruel for Clara to force the woman to go through that again only to run off to the TARDIS without even waiting for her.
But this explanation works too. Maybe the Time Lords who built the TARDIS programmed it with a bunch of warnings to prevent it from getting them in dangerous situations, and she's slowly been un-learning them over the course of her time with the Doctor. (yay headcanon) :P
