I think in that episode, they materialized around an actual police box or something to do measurements. If I'm remembering right; I haven't watched Logopolis in several years.

Actually, they were planning on materializing in the same place as a police box, but ended up materializing in the same place as the Master's Tardis which had already materialized in the same place as the police box. It sort of makes sense in context.
