I'm not sure if your scanner is the same kind as mine, but I discovered cleaning both the top of the glass and the white backing (some kind of plastic sheet with a foam backing, helps remove those speckles. And window cleaner spray is really the best thing to clean those with.

Really, taking it apart to clean the other side of the glass is probably the only thing that'll make it go away. You just gotta be very careful... I know when I took mine apart I bumped it out of alignment! or something O.o and so now! It scans weird... but it works!
