I take it at this point Harry doesn't realise how the Wizarding World looks at homosexuals? Because he's certainly assuming a lot of things that don't pan out in TSFE.

That, and he made the mature choice in leaving. There was no way he'd have done well at Hogwarts after that mess, and at such a young age. He needed to get away from people who saw him as a saviour.

Was he right though? Did Severus have a crush on Kingsley? Or was it one of Severus' weird honor-bound attachments?

At this point, Harry realizes that homosexuality is frowned upon, but the only person he'd come out to was Hermione, and her attitudes are hardly those of the Wizarding World.

Harry was largely wrong about Severus and Kingsley. Not entirely, but largely. I expect Harry and Severus will discuss it at some point.
