Throught the WSOP I often wondered about clock-calling procedures. As you point out, it can be abused beyond its original intent. People are also remarkably inconsistent about when they call for a clock. Then again there is a need for it. My best thought to this point was just for the dealer to have a 2-minute egg timer in his/her tray and after the dealer perceives like 30 seconds have gone by, they should begin the egg timer countdown. Since it's only 30 seconds there shouldn't be too much variance (most people can probably guess 30 seconds within 7-8 seconds either way, but you make it something like two minutes and the error rate probably increases dramatically) and thus not too much controversy over when the dealer begins the clock.
