I also love when he gives Sylar the book, because it shows that Peter cares about him even though he's done such horrible things.
The look on Peter's face when he realizes that the Wall wasn't because of Sylar is priceless too, because when he lets go of his selfish anger and inability to forgive, the Wall can finally be broken.
I've always thought that the second Peter touched Sylar's head in his red apartment, that the perspective shifted to be inside of Peter's mind not Sylar's.

Yes, he hated Sylar for killing Nathan, he had every right to, but Sylar was changing, showing Peter that he wasn't the monster any more and no matter what, Peter couldn't hold what he'd done against him forever. Peter has a caring heart (hence the empathy as an ability) and he would be willing to give someone another chance if they proved themselves.
I think he'd be leery though, not sure if Sylar really meant it, if the change was temporary but as long as Sylar proved himself to really having changed, Peter would give him the benefit of the doubt.

Whether or not he'd hate himself for giving in and letting Sylar touch him, and for touching Sylar, is another matter. I think he would, for a long time, probably until they got back home. He might even tell himself after they got back that he didn't want Sylar, that it was only out of necessity that he did that and he'd do everything he could to deny any real feelings for Sylar.
But eventually he'd have to admit to himself that not all those times he was with Sylar were only out of necessity and he'd stop lying to himself and admit that he cared. Until then though, he'd make Sylar think that he'd only done it because there was no one else and that he really didn't care for Sylar.

However I'm too into the craft to think there was any implication there--if there were, it would have been more blatant, because such a relationship/interaction would be immensely important to the narrative. Thus, it skirts very close to canon, but not quite in my eyes. The "love" comment I believe was meant as an insult and not as a double entendre, for the very reasons I already laid above.
Had the Heroes story been allowed to progress into a fifth season? Maybe....
