Well, that all depends. The reason that fans hate a certain character that complicates a romantic ship, is because they're self-inserting themselves in one of the main characters. I don't care if it's het, shonen ai, or whatever, they're identifying with one romantic object. So, are the characters such that people to want to mary-sue them?
In a way, it's kind of a backhanded compliment when fans love one character and hate another, right?

Well, I have a webcomic and I once made a post to my livejournal here on what OOC marvels would be produced if fangirls got into my webcomic.
The summary, with respect to bashing: Well, the male hero, Riki, has two possible love interests -- Melody, his long-time friend and Alri, who has a crush on him from his reputation. He also has Philandre, who is pretty much stalking him. As is common for triangles, I would expect one of the girls would be bashed -- especially since both of them can be bitches. And I think the rabid!yaoi fangirls would try to ship Riki and Philandre or Delwyn, the main villain, -- which is horribly OOC, even ignoring Riki is straight, as both of these men are his enemies and Delwyn wants to kill him -- and bash both girls in the process

I thought about it, and I remembered this one 'webcomic' I have... well... started, never did the second ep or beyond... It's about two demon men, and a demonhunter who one demon falls in love with. It's very cliche. :) And I realised that even if I was any good at characterisation and drawing, people would probably end up bashing this poor demon girl.
And then I realised that I don't like her very much either. :P I don't hate her, but she seems a bit... obsessive about Kyran (demon #2). And the more I think about Kyran and Eden, the more desperate they seem to get into one another's pants... So, yes, I'd expect it, hehe. I probably wouldn't be too happy about it, but I'd definitely expect it.
Well, I very rarely write blatant romance into my original stuff - though I love to hint at it, here and there. I'm aware Elizabeth, a main character who does forge a close relationship with a male, could be bashed, but I'd put that down to people being jealous. However, if they bashed her because of personality or stuff like that, then I'd definetly look into that.
