Ah, the Die For Our Ship trope. The Crowning Moment of Awesome page for Naruto on TV Tropes has become infested with pairing wank and people talking about how Chapter 469 was great because it killed NaruSaku, and what a bitch Sakura was and how dare she lie to Naruto. The It Just Bugs Me page is even worse. I know a lot of TV Tropes is subjective, but I'm so sick of seeing Sakura bashing over pairings all the time. SasuNaru fans are the worst for it, but NaruHina fans are terrible too, and I'm always happy to find one who DOESN'T hate Sakura (just as some IchiHime fans are amazed to encounter IchiRuki fans who like Orihime).
I seem to like characters in Naruto who either get bashed a lot (Sakura, Chouji, Kankuro, Ino, and more recently, Shikamaru), are popular but VERY flawed (Gaara, Kakashi, Lee), or characters with practically no fans whatsoever (Chouza), for some reason.
NaruHina is one of the reasons I still keep up with the manga and I love Sakura, if that can make you happy ^^
Die For Our Ship is completely stupid, especially in this case (srsly fangirls, if you don't want Sakura to be with Naruto, just imagine she gets Sasuke when he comes back, is that so hard to do? >_> And if you're a NaruSasu fangirl, it's even more ridiculous because she isn't a threat in the first place since (in this case) they are gay.)
Sweet. Funnily enough, I'm an IchiRuki fan, and I think Orihime is great. I would like NS to happen, but I'm not going to cry if it doesn't, and I like Hinata.
Then of course, some people are just really stupid. I once saw people bash Winry because in the first FMA Brotherhood opening she kind of staggers after the part that depicts Ed and Al's accident, the obvious implication being "Oh my god! Look what happened to my friends!" These people literally said "C'mon Winry, Ed and Al just lost their bodies and you're getting blown around by the wind?"
Granted, whenever someone bashes Winry, I always tell myself she won in the end. :D

Mostly, from what I've seen. I think checkerboard & < lj user="kankurette"> are pretty much spot-on with their insight. Some teens don't realize that they probably act the same way an anime girl in love would, in real life when it comes to a boy, haha. Of course, not all as there's always the different case, I suppose.
Like, I've only ever really disliked/bashed one character from all the anime/manga that I have seen and it wasn't because she was a threat to my pairing (she was the feminine counterpart to the cannon pairing, lol) but because I really did not like who she was as a character.
So I would think, for the most part, it's shipping wars. I've seen so much female character bashing because of that, which is sad. Women always tend to get the worse end of the deal when it comes to pairing.

And the other way round.
I think 99% of the big fandoms have this problem. In fact, search for a show that has two female characters with opposite qualities (ex: tsundere and shrinking violet/brainy girl and sporty girl/ girl with big boobs and girl with small boobs even!) and I am willing to bet a good portion of their fandoms will be at each other's throats. Either because they ship the MaleCharacter with one of them, they ship said MaleCharacter with a boy, they feel the hated character wronged their favourite in some way or they identify with one of them and see the other as the competition.
It's so bad it should have it's own trope.
There's nothing wrong with disliking a character. But saying a female character should be raped and beaten to death because her fantards are annoying? Come on.
