It's easy to do, lose track of the days. At least, at first. Settling back into a routine is the most difficult part of it, in a way.

[And the last statement has her worried.]

I kept a calendar, but it didn't help much.

[Not that anyone can blame her for trying. It was more to mark off how many days she lived. Maybe? Amy wasn't sure.]

.. Right. I guess that's a good thing t'know. [No, he still hadn't come back yet. But he hadn't .. vanished. So there was still a chance.]

It can be difficult to keep a calendar when you end up back on the same day you left.

[She'd done that more times than she cares to remember.]

He'll be all right, Amy. I'm sure of it.

[Given all the things she's seen that could be considered miracles, she is certain of this. Even if she's disturbed that it's taking so long. He's still here, and therefore will return. If the Doctor could convince her she didn't need to breathe in order not to choke to death on poisoned gas, Rory could come back from the dead a bit later than most.]
