I'd say my main one is Thomas/Molly (after the Soulgaze), but I'm also fond of Ramirez/Molly. I've liked the idea of Harry/Murphy since the beginning, but I don't actually terribly like the way Butcher is writing it now that it's finally coming about, and I'm afraid he'll just screw up Murphy's character further. Canonically, Michael/Charity is very nice. And I would be intrigued by Lara/Marcone, I think. Oh, and Harry's UST with Sheila before he realized what she was was quite nice! I don't think I realized you were into Tortall also! :) I'm not sure if you've read all of the subseries or not -- so, sorry if there are any spoilers below. I've tried to segregate them, at least :)
I think Alanna/Jonathan is probably the thing I ship most in Tortall. Like, I am fully on board with Alanna/George and Jonathan/Thayet being actual better adult relationships, but I love the Alanna/Jon dynamic in the canonical relationship (something about kings and loyal knights :P), and I also really like the way they go on from there. I also suspect that if I'd read the Lioness Quartet a bit later than I did, I would've been shipping Jon and his male friends in all sorts of combinations, but that did not happen.
Beyond that, hm...
The Immortals: Numair/Daine doesn't exactly squick me, but I also don't feel like there's enough chemistry there for me to overcome the student/mentor thing. (If anything, I could probably see Daine/Rikash Moonsword if not for the whole Stormwing thing. I love their dynamic and it's very much the sort of

I shipped Alanna/Jon too, for a long time and for the same reasons. I mean, I get that it would never have worked in the long term and Alanna would have been an unhappy and wasted queen (someone has written a very good tragic!Queen Alanna AU with that), but, oh, their Knight/Squire relationship was wonderful.
Thayet was OK, but I don't think she got enough character space for me to start caring about her. Unfortunately I never liked George Cooper; so these days I think my long-term ship is Alanna/Gary. I think they could have worked very well together.
Numair/Daine squicked me, but somehow I think Kel/Raoul would not. Maybe because Raoul is just so sweet. But Kel/Neal is my Protector ship.
I do not like Aly much either.
And yes! Clary/her husband! I have never thought much about them, but now that you mention it, they are excellent!
We seem to like the same subseries best! I'm lukewarm on Daine, and Aly's just really annoyed me (I like a lot of the things it's TRYING to do, I just didn't think it did the big ones particularly well). It's been a while since I red Alanna, but those three are definitely my favorites.

I've not season series 3 yet, so, on the basis of the first two:
Sherlock/John, of course (though I'm perfectly fine with the two of them being platonic, too). It wouldn't have occurred to me on my own, but I read some Molly/Lestrade fic and that was really cute, so I find myself converted to this pairing. Also, totally randomly, Anthea/Irene -- I just really like Anthea, for all that we see her so briefly, and I feel like she'd have a good dynamic with Irene.
I want to squish you, lol!! These are all awesome (S/J OF COURSE. Any way one can get them). And Irene/Anthea is rather intriguing...though I've read some intricate fictions by some marvelous people that still have her with Kate. Have you checked out any Mycroft/Lestrade fiction? It has a certain appeal....
Hmm, I don't think I've read any Mycroft/Lestrade. I can definitely see where it would be coming from, but I have trouble thinking of Mycroft in a shippy context...

I probably would not have remembered Mellenby if not for fics! I definitely did not remember who he was when he first started popping up in Nightingale past-fic, and had to go back and reread the one paragraph of the first book (I think... maybe the second one) where he appears.
I actually don't entirely understand why Peter/Nightingale doesn't squick me... I generally don't like teacher/student ships, but something about their specific dynamic avoids my usual problems with teacher/student and boss/employee ships. It helps that Peter is clearly a grown-up, and has his own ideas / doesn't just defer to Nightingale even while clearly fanboying him to the stars and back. And also, I guess, the way Nightingale is, it's very clear to me that he would have to be talked into absolutely everything, so it avoids the whiff of abuse-of-power that I think is the true turn-off for me around those kinds of ships normally.
