The thing that dissatisfies me about that Cracked piece is not paying enough attention to the ways The Dark Knight is questioning many of those dubious axioms, for all that Dark Knight Rises later screwed that up; a universe where Batman's much desired victory condition is to be able to retire and hand things over to the legal system is interesting, and one where the Joker is explicitly enabled by lack of public health care and the Plain People of Gotham thwart him where Batman can't by being better than his take on human nature is definitely asking the right questions,, even if I find the answers less than entirely satisfying.
I do agree that Dark Knight does some questioning, but the trilogy falls short, and I think with a few exceptions like the ones you reference, the over arching point is a good one.
I always hesitate to link Cracked pieces as they tend to be a bit absolutist, but I do think this point is worth thinking about.
