Admittedly, it's not just the old hatred they share that makes Sirius' stomach twist, although that certainly had to do with a good portion of it. But Snape, a Death Eater, being here, meant that it was also possible for others to arrive. More importantly, it meant it was also possible for He-Who-Was-Utterly-Insane to come here as well. And that was worrisome.)
