So, let us say my boyfriend and I were visiting San Francisco. Any suggestions on what to do and see, or the best area of town to stay to accomplish that?
If you are downtown, have the mini pancakes at Sears Restaurant. Don't wait for a weekend morning though because the line goes down the block. Have them some night for dinner.
City Lights bookstore is fun. I've happened on it every time I go to SF but largely because I walk through Chinatown then through Little Italy and keep going.
Fisherman's Wharf is always fun, if a bit touristy. Lots of shops and restaurants, and a neat old museum with seriously old-school video games. I played Moon Patrol, Pole Position and the original Pong while I was there, but they also had some much, much older mechanical games from many decades before.
Also, there's a park nearby (name escapes me... someone chime in?) that's a beautiful stroll with some great views, including a view of houses on a hill straight out of the opening credits of Full House.
You know what, you're right. I was several years ago (2004), and I had forgotten we had taken the bus down to the wharf, not just hoofed it. It's about 3.3mi according to Google Maps.

And that's Alamo Square, but it's not at all near Fisherman's Wharf.
