I always thought that part of the reason for the cherry tree was the fact that Sakura means "cherry blossoms." And if I remember right thats one of the reoccuring themes in CCS, the flower names.
The fact that the magic trees are cherry tree is not a coincidence for sure since Sakura's name stands for "cherry blossom" :D But I still really like how Clamp use magic trees in their stories. Particularly this analogy:
CCS: return Clow card + cherry tree = doorway to the past TRC: Sakura’s feather + cherry tree = doorway to the dream
