Having never seen the much maligned third season I agree it's not confusing to the reader that you placed it post -3.

I haven't seen much of it myself, and not since back when it first aired, but they didn't confess their feelings for each other until the very end of season two and I haven't read the reboot comics so I just had to run with the time period the show gave me.
