An interesting museum I went to that most people probably don't know about is the Advertising Museum (http://www.admt.jp/en/index.html) in Shimbashi. It has a big 'history of advertising' type exhibit, but it's a history of advertising in Japan so it includes ukiyo-e prints and such, very unique to Japan's history.
I'm not sure what else counts as "too mainstream". I mean, Tokyo is a city on par with NYC, it has everything, but a lot of those things have become famous in their own right. The place to hang out was Harajuku when I lived there. I spent a lot of time in Yoyogi/Takeshita St. but that's become pretty famous. Does he know about Akihabara? That's the electronics/anime section of Tokyo, that's where all the maid cafes are. There's one where the maids are all extremely rude to the customers, it's pretty LOL.

My professor, luckily, has never been to Tokio, OR Japan, so I think the popular hang out spots will be ok. He just didn't want the usual 'Temple Here, Tower there, oh! Look at the train and flashing neon lights'. Basicly stuff you would tell your friend to go and see, if they were going to Tokio.
The Maid Caffees are PERFECT :D Host restaurants and such, this will be a great addition :D I'm really green when it comes to Tokio, sadly, so ANY help is good :D
