I don't think this will be bad for your laptop or any computer for that matter. In fact, it's my preferred method of using Fedora/Linux; i.e., switching between Windows on disk one and Linux on disc two by turning one drive or the other on or off via the Bios. Things have only being bad (at times) when I've had both systems living together side by side on the "same" drive.

"dual-boot" systems. Fed-up with screwing up my Windows
installation in the process.
