It's been a while since I've read these, but they were all at least good enough to get put in my "to reread and then possibly rec" folder, so caveat emptor, I guess.
Avatar: The Last Airbender -Trust Fall by sasori (Sokka and Zuko gen) I remember thinking this was fairly realistically done, especially the ending.
Fruits Basket -Secrets of the Sohma by Aishuu (gen, focuses on Momiji's sister) Pretty neat! But probably only so if you're familiar with the series.
Harry Potter -The Prophecy of Absconditus by Page of Cups (Draco/Ron) I think this one's a fairly stereotypical slash story, but enjoyable enough once you get into it. -In a Time of Uncertainty by Marauder (Oliver/Percy) Ditto as "The Prophecy of Absconditus".
Oh, I also remembered Upon a Fiery Steed by Vathara, which is a Gundam Wing/Stargate: SG-1 crossover. Probably best read when you are in the mood for completely random crossovers. I like it, but I also tend to think that the more bizarre a crossover is, the better.

-While the Ring Went South by Thundera Tiger (gen) Very, very good and very, very long.
