I love your style; love the way Penny says one thing only to have something else entirely slip from her lips on more than one occasion; love the way you tied the speculation into canon and have it all make perfect sense. I'm so glad you have taken on Des and Pen - you are doing a wonderful job. Oh, and thank God Penny finally got the letters. If I were her, I would have dug that bastard of a father up and killed the mf all over again!
Ah. You nearly had me crying again, just like I did during that turning-the-key scene in the finale. I hate when I do that, when I enter the story so deeply I lose the distance and forget it's only fiction.
The story was simple. It wasn't told in the eloquent style I adore. Yet, it was powerful enough to "yesyesyes, it must have been exactly this way". Well done!

Is from Orientation; when Des is fleeing the hatch, he grabs the stuffed bunny along with the vaccination, the Third Policeman, etc., etc. I only know this because I hang out on the Fuselage, where people freezeframe, screencap, and discuss tiny details like "why does Desmond have a stuffed bunny?" to death.
Beautiful work! Really enjoyed the feel of the piece. I love how you've taken canon and expanded it; how, reading this, I can't tell where that expansion happens for you've done it so seamlessly. As jenthegypsy has already pointed out, your device for showing what Penny's thinking and how it differs from what she actually says is delightful.
