I am not sure if it work, but how about acrylic sculpting paste and acrylic paint. I know some use acrylic paint to cover scuffs, but the big scuff seems to deep to cover with paint alone.
Crayons can be pastel or oil, if you use oil on it you can't use waterbased paint on it afterwards. Anyway I think crayons would be a temporary repair, because they wouldn't stay without any fixation.

I would try waterbased acryl paint, multiple layers (each has to dry completely befor you put the next layer on). Afterwards a matt spray sealant (also waterbased) and after that a spray to make the shoes water proof.
Thats what I did to paint an entire pair of shoes gold. They still hold up (after three years) and the paint has no cracks, of course the shoes have wrinkles from wearing but they don't look painted at all.

But keep in mind that you might have to redo the whole procedure after a while.

Oh my goodness, poor shoe! They look so cute too :( Try a vinyl filler cream! I've never used one on such a large space but if you rub it smooth it'll bond and basically become "part" of the shoe vinyl. It dries with a kind of stretchy, rubbery texture. Then you can buff it out with a matching pigment and a matte shoe polish and it'll be good as new!

Thanks everyone for your advice, I've ordered some coloured shoe cream stuff and I have my fingers crossed that it will do the job!
