I don't think he needs to be taken out and shot. Or even exiled. But he certainly needs to be subjected to script editing, and given a room where he can play with the daleks for a series or two whilst other people write up some original work.

2. The end result is that humanity turns into happy murderous Daleks? And they leave it that way. I find that rather disturbing.
3. Jack=Face of Boe... I would be more ok with this if it weren't for "The Long Game." The Face of Boe/Jack lives for 5 billion years, but only 10,000 years in the future he's already nothing but a face (and a pregnant one at that)? Seems... unsatisfying. More over if you are going to create a Companion who has become immortal don't have him leave! An immortal Companion is exactly what the Doctor needs. Maybe that would make him too happy though. I am bother by it though because IMO Torchwood-Jack <<<<< Doctor Who Jack. There was also not nearly enough Jack in that last episode. Sigh. And if Jack were really saying goodbye to the Doctor for presumably the next 5 billion years he totally would have snogged him. Come on

Oh, I had many other problems with the episode, but those were the two biggies for me, and the first one sort of ties into your third point because Jack's whole life just becomes totally subsidiary to the Doctor's big messianic number, like Martha's odyssey did.
The Face of Boe thing... bums me out. It's a neat summation of a couple of mysteries, I suppose, but the Doctor has been jerking Jack around (and not in the enjoyable way) for about 150 years so far; another five billion, most of those spent in a jar, just seems too cruel. Expecially for someone like Jack, who as transcendentally wise as he became would never give up sex willingly, I'm sure.
And as for the second point, anything pertaining to the 'year one hundred trillion' story I just ignored as fundamentally preposterous. It's the easiest way.
