I sort of came around to Paul/Echo in the end, but I always just loved Paul/Mellie. It became so dark and disturbing so quickly, but I think the way that juxtaposed with Tahmoh and Miracle's chemistry (which was so warm and sweet and charming, gosh darnit!) made it really powerful.

I think most people didn't like him (or found him to be boring), because the reason for his obsession concerning Caroline and the Dollhouse didn't come through that much or could have been further explained in the very early episodes.
Even before the show had started I was kinda rooting for Paul/Echo (okay, I didn't know anything about Mellie at that time, of course), because I saw some video clips of Eliza and Tahmoh at the Comic Con in 2008 and I just thought they had a great chemistry. (My anticipation was so high at that time. Dammit, Fox!) So, when the show started I was really looking forward to seeing them together, but they didn't really meet until "Man on the Street" (the unaired pilot doesn't count^^).
Anyway, I also think that Tahmoh and Miracle's chemistry was great, although it was on a different level like you mentioned.

I don't like either ship, per se, as in "want them to be together." But I liked what they did with Paul/Mellie. She really was exactly what he needed.
