Well, Ian and Barbara obviously (William Russell rather poo-poos the shipping on one DVD, to which all I can say is "So what DID you think you were doing in part one of 'The Romans'?").

The only other bit I see as having much inter-companion sexual tension was the Davison era, although all sadly unrequited (Tegan was in love with the Doctor, the Doctor was a bit into Nyssa, Turlough thought they were all pathetically repressed and vanilla).

Apparently Jo/Yates was originally intended as a potential pairing, but they obviously gave that up when the utter lack of ST became clear.

I feel weird answering my own question, especially since I basically ship all the companions with each other, but to randomly pick two of my favorites:

Rose (more season 1-ish probably) and Ace would have made a great pair. Both are badasses, I think Ace would appreciate Rose's enthusiasm, and I'd bet they'd get into a lot of fun trouble together, the sexy and the non-sexy kind. Of course, they would drive whatever Doctor they were with bonkers.

Also, Donna/Jack-
we already know Donna fails to be impressed by angst and sulking, and Jack likes outspoken, forceful sexy ladies. I feel like they would have lots of witty dirty banter and Jack would get slapped a lot.
